This is absolutely not the case with my own workstation. I log into my workstation with a Microsoft account tied to my personal email address. My Office is activated and registered to that same email address (Office 365 subscription, not Exchange). My email account in Outlook is my work address, different domain and everything.
I have seen issues regarding the scenario you've described, but nothing to do with search. (Briefly: Eventually Office 365 asserts itself into Outlook and breaks the account setup in Outlook. This should be fixed by asserting the O365ExcludeEndpoint registry key, but I have one system in which that didn't work.)
But, as I said, that's not the case with me...
Now, can I promise that in the thicket of all the apps and all of the services that comes with Office that I'm not somehow logged into my personal account? I'm sure that I am logged into OneDrive with my personal account. Also: I can see that my personal account is tied into Outlook as a Connected Service for OneDrive. Should that matter? If I disconnect it, will something break? No clue. I'm not willing to try unless you tell me there are no problems.
You also mention "on prem." My Exchange service is not on prem. It is Intermedia.
My larger client, who is also experiencing this problem, are also on Intermedia. However most of them are running Office 2013 through Volume Licensing. So, no M365 with Exchange and no activation that requires a Microsoft account.
I'm afraid we'll have to keep digging.
For what it's worth, if you want, I can make my workstation and a client workstation available to you for more testing. We'll have to schedule it, but the opportunity is there. I have a few people hurting from this. DM me if you want to talk about it. I can also run more specific tests if you need me to.
