You can, but you will need the unbundle and rebundle the .msixbundle with makeappx.exe. You will also need to unpack, update as mentioned in the post, and repack the main MSIX included in the msixbundle. You will also have to resign the .msixbundle using signtool.exe using the certificate what was used with the .msixbundle was originally created. Alternatively, you can output an .msix instead of an .msixbundle when you create the packages from the Packaging Project.
