System Center 2012 Configuration Manager SP2, System Center 2012 R2 Configuration Manager SP1, and the current branch of System Center Configuration Manager (version 1511) now support Mac OS X 10.11 (El Capitan).
Mac OS X 10.11 (El Capitan) support requires that Configuration Manager Mac clients have a minimum client version of 5.0.8333.1. You can download the latest Mac client for System Center Configuration Manager

Note:
The Mac client for System Center 2012 Configuration Manager SP1 does not support Mac OS X 10.11 (El Capitan).
For System Center 2012 R2 Configuration Manager SP1 and System Center 2012 Configuration Manager SP2 only:

To update the supported platforms list to include Mac OS X 10.11, you must install Cumulative Update 3 (CU3) for System Center 2012 R2 Configuration Manager SP1 and System Center 2012 Configuration Manager SP2. CU3 is currently scheduled for release during the first quarter of calendar year 2016. We will update this blog post with a direct link when it is available.

An update to System Center Endpoint Protection (SCEP) for Mac which includes support for Mac OS X 10.11 (El Capitan) is also available on the Volume Licensing Service Center (VLSC)

. The required version is 4.5.23.2. This bundle also includes an update to SCEP for Linux (version 4.5.15.0) and an updated System Center Operations Manager Monitoring Pack.
