Das Problem der versachtelten Ordnerfreigabe innerhalb vieler Ordner Strukturen on-prem, erschwert das Vorgehen. Gibt es hierfür Best Practices bzw. Vorschläge wie am besten hier vorzugehen wäre?

für die Migration selbst würde ich dir empfehlen, einen Blick auf den Azure Storage Mover zu werfen, damit habe ich gute Erfahrung gemacht.
Eine weitere Möglichkeit wäre für die Migration in Azure zunächst Windows Server mit aktiviertem File Sync bereitzustellen, mit denen sich die Clients weiterhin verbinden, darüber kannst du aber die vorhandenen Fileserver schon langsam außerbetrieb nehmen.
For the migration itself, I would recommend that you take a look at the Azure Storage Mover, which I have had good experience with.
Another option for the migration in Azure would be to first provide Windows servers with File Sync enabled, to which the clients continue to connect, but you can use this to slowly decommission the existing file servers.

- Hi Cem, currently, the best practice is to only access the fileshares on Windows Server and synchronize the files with the Azure fileshare and not give clients access to the Azure fileshares directly. You can use a Azure VM also in Azure so that the changes will everytime detect by the agent and synchronize to the Fileshare
