Keep in mind that the Azure+MMA connection was deprecated nearly six months ago now, and these agents occupy different spaces within the system, versus the shared space that they had before. To my knowledge we've not had any, or at least not many, issues with the two agents cohabitating, though your mileage may vary depending on your configuration and environment.
If you have not migrated your Log Analytics connection to the AMA yet, do so ASAP to maintain support.
