After writing the email above I got part way through the Hybrid Agent Setup. The Hybrid Agent installed & registered but I was unable to complete the install. I didn't have all the answers.
Now when I run the Hybrid Agent Setup I get an error on "Register Hybrid Agent"
If I review the logs I have the following error where there appears to be and internal error or duplicate. See error portion of my logs:
(I changed the domain to BlahBlah for security)

This is how the external autodiscovery is set. Does there need to be an internal and that is why I'm failing?
On all other virtual directories there is an internal set to mail.blahblah.com
