If a customer has Windows 7 Pro currently, can it be migrated to Windows 10 Enterprise E3 directly without first upgrading to Windows 10 Pro?

I don't think you can do it using the in-place upgrade. you can upgrade to Windows 10 pro and just use product key or connect your Microsoft account with Enterprise E3 license to it.
We have made it easy for Windows 10 Enterprise entitled customers to convert their Windows 10 Pro, [OEM, Retail, or VL] devices to Windows 10 Enterprise simply by changing the product key. You don't need to go through an upgrade in place or wipe and load like you had to in the past. The upgrade process can be easily accomplished using one of the following methods:

@HotCakeX: Thanks for the response! So is it that a user would need to first upgrade from Win 7 to Win 10 Pro and then upgrade to Enterprise E3 subscription? So, it would be a 2 step upgrade process?

It will actually be a one big upgrade process which is from Windows 7 pro to 10 pro and then a small quick process to convert Windows 10 pro to Enterprise. based on this document, you won't be needing to even reboot your computer
