Handling reboots with Skype Voice

As we are looking to move from our PBX system to Skype Voice, it has heightened concerns around reboots.  The typical situation is we do a CM deployment that flags the system for a reboot but the user does not notice the system tray icon, gets into a meeting over Skype Voice, and then the reboot enforcement hits kicking them out of the meeting.  In the past they could be on their desk phone, but those are going away now.  How is everyone else handling this with your software distribution and patching systems?
