Having some issues getting this deployed. Running into cannot start RTMRAUTH not found or not running. I opened a support ticket with Office 365 support, but they don't have any clue about the CCE, what it is, how to troubleshoot, anything. Is there another support mechanism for this?

If you havent already...you should sign up on the Lync News RSS feed. Any one of a number of Lync/SfB MVPs contribute with the latest information.

As with all Microsoft products, Microsoft support them directly, but you can also get help from partners (disclaimer, I work for one). Partners can help with design, deployment and support.
If you want to know more feel free to reach out. You want to look for a SOF partner if you are doing Cloud PBX.

Microsoft also has a session planned for a deep dive on Cloud Connector setup as part of the Skype Operation Framework (https://infopedia.eventbuilder.com/event?eventid=k4z7s7) . There's a link to contact the organizer (Nikolay Muravlyannikov) who also gave a presentation at Ignite! 2016 down in Atlanta, GA.
