Hi,

I have a hybrid setup and noticed that Azure AD has this onmicrosoft.com account. How can I remove accounts with onmicrosoft.com domain account?

If sync status says "Synced with Active Directory" you shouldn't remove it because it is being synced from your Active Directory and will be created again next time the sync runs.

You can remove the user using Remove-MsolUser cmdlet.

If you believe that it is not syncing the correct UPN, that's probably because the UPN is already being used by another object.
