I have a few questions.

The first is - I am currently using Windows 10 with Office 2016 msi and will be migrating to Office 365 Pro Plus.  Within Windows 10 there is OneDrive, which we regularly update.  When installing O365 should I included OneDrive or not ?  If so what is the difference between the 2?

@MikeH40 There are no major differences between OneDrive included in Windows 10 and Office 365 ProPlus. Based on the build of Windows/Office, it might be that the one or the other has a slightly older build. Both Windows and Office just setting the starting point, once OneDrive updated itself, there is no difference between the two. If the Office 365 ProPlus install has an older version of OneDrive included, it will not overwrite a newer version included in Windows.

So basically you could just leave it in, it will not hurt.
