You have a good point and there is a uservoice currently open for this here

Microsoft do state that your score is made up from the services that you purchased as opposed to all the possible controls.
https://docs.microsoft.com/en-us/office365/securitycompliance/office-365-secure-scoreHowever, you can also ignore specific controls from you score if your organisation does not use them or intend to use them. In the article above you will see a screenshot of the ignore button in the control. All you need to do is jump into Secure Score and ignore the controls you don’t want or use.
I know this is different to not seeing them at all however I hope I have provided a small measure of help to get a more accurate score for your organisation. In the long term hopefully Microsoft comes to realise the secure score controls only reflect what services you actually have.
