We have over 5,000 users and only around 4,000 have had the Outlook update tool run. Should we still wait until the remainder is applied or should we be ok to schedule the Exchange DST patch anytime now?

I would recommend waiting for the final 1,000 users if possible. That will give you the best possibility of installing the CDO patch in the correct order for your company.
