Once the Exchange update tool is run, and the ConflictingUsers.txt and NonExistent.txt are generated, is there a way to fix the users in those two logs? I’ve tried to replace the time zones in the conflicting log and run it again, but it doesn't accept it.

To address those two user groups, you should deploy the client side patch to their machines.
