My workstations were patched with 931386 10 days ago, my Exchange servers have 931386, but not 926666, can I use the Exchange Server tool or do I have to have my users run the Outlook update tool?

You can use either tool. The Outook tool is used typically by individual users, either interactively or in quiet mode. The Exchange tool is a wrapper for the Outlook tool and is typically used by administrators to rebase large batches of mailboxes.
