I have run the MsExTmzCfg.exe tool to extract info re: my mailboxes. 60% of my users are in the NonExistent.txt files. Wouldn't I want to rebase all of my users? Should I adjust the Mailboxes_1.txt to include all of these users with the correct TZ?

Yes. If you can determine the correct TZ, edit Mailboxes_1.txt with the TZ info. Follow the file formatting carefully.
