Can the Exchange calendar rebasing tool be run to update appointments on public folder calendars? Or does the tool only process calendars in mailboxes?

Yes. Version 2 of the Exchange Time Zone Data Update Tool will update appts in public folder calendars. Make sure you've downloaded the V2 which was posted on the Download Center www.microsoft.com/downloads last week.
