Disable device management

I have multiple different organizations that I manage. There are some users that have accounts with both organizations. Is there a way that I can disable device management for one users for one particular organization. I believe that it is causing AD issues by having my users opt in to device management from multiple organizations.

In general you should be able to simply exclude him from the relevant security group. The specifics depend on what exactly you mean by device management, is it MDM or Intune?
